as far as i know Cubase does not support sidechaining with instruments, i know of the work arounds for "ducking" with compression and cubase 4 certain bundled VST3 plugins support it, but im not too...

Correct me if Im wrong but I think your problem is that you are recording the way you would with an ordinary or "old school" synth which you would do via analog inputs/outputs and cubases record...
