I have always bought Intel. I believe them to run a bit cooler than AMD chips - the ones I have bought anyway.
I agree with Blank though - you can't really go wrong with either. As long as you buy the correct components that work well together you should be happy.
Of course the main bottleneck in any system is the speed of the front-side buss, so try get yourself the fastest you can afford - baring in mind that you will need RAM to match it otherwise you will get a bottleneck going in and out of the memory - I bought a ASUS mobo recently with an 800MHz so that I can expand the memory - at the time the fastest affordable memory was 400MHz.
Just something to consider,
