Just re-read my question and realized I should make it more clear....

What I meant was, when you trigger the appegiator, does the sys-ex that's included within the particular appegiator patern, get transmitted along with the notation data to the sequencer?

For example, just say you've recorded a appeg line from the V-synth that has pitch shifting included within the appeg patern itself. Then you use that same recorded midi file to play another V-synth patch - does the pitch shifting (or what ever V-synth attribute) affect the new sound?

Yes it does. As long as I am using a controller that is transmitting sysex or midi CC. On the V, only the Time trip pad, D beam and 2 asignable controls transmit sysex or midi CC (AFAIK so far).
