From what you have said here it sounds like pro-tools is sending midi to the virus that is changing it from multi to single mode. You may have accidentally recorded this somehow when trying to play midi to the virus.
Start again from scratch, set the virus to multimode, create two midi tracks in pro-tools, one with midi out set to chan1 the other midi out set to chan 2 out don't put anything on midi in on either track at the moment. Create an audio track that is set to record on whatever channel the virus is coming into.
To test that everything is working, when you go to play the midi, the audio track should be set to record but the midi tracks should not.
Once you have got this working you can then set the midi in channels to 1 and 2 respectively, but only have record set on one at a time.
The machine I have with pro-tools on it isn't set-up at the moment but I am pretty sure this should work fine. It took a bit of pissing around to get protools doing what I wanted and once I had I saved a basic setup so I didn't have to do all this evertime I wanted to start something new
As jase says, pro-tools is a strange beast when it comes to midi, it took me several hours of messing around to get it to work the first time but after that I had no problems.
